OK, here goes.
Since you want to go from Yokosuka NS I am guessing that you are either military or military dependent that just recently got there or going to be there soon. If not you must have a friend or a lover stationed there or going to be stationed there. This information will the most useful if you’re a military or military family member.
Option #1
The base provides free buses between Narita International and the Yokosuka Naval station everyday for military and military family members. Contact the base transportation office.
Option #2
If you are SOFA(Status of Forces Agreement) personnel which are military members and their family that are stationed in Japan or if you have an international drivers license you can rent a car on the base and get free toll passes. The toll fees are very expensive but these passes will let you pass them free. It will not work for one way trips though since you need to return the car back on base.

if you are travelling on orders, you have priority in getting a seat on the Narita bus from base to the airport. If you are not on orders, you can make a Space A reservation( not once was I ever bumped being Space A btw)
no buses, but you could rent a Car from bldg J-196(across from the Lodge) and get easy to read directions on the toll roads.. takes about 2 hours.
there are two different train routes.. KHK and JR. the JR one involves no transfers, buts it's a black train and therefore takes about 3 hours plus the lovely walk past the Park/mall along the wan. KHK is a green train, but you will have to transfer at least once, I think at Shinagawa. the cost of the train is actually prohibitive if more than 2 adults are traveling(cheaper in the long run to rent a car and get the toll passes)
traffic sucks 24/7 in and around Tokyo, and you have to go past Tokyo to reach Narita.

Hmmm I kinda take the opposite stance and say they *should* stay together xD (I'm just being awkward :P lol). For me personally, in a long distance relationship; if I really love that person then I won't fall for anyone else (like somebody local). Plus, with Skype; IM'ing, emails etc. long distance in 2013 doesn't mean the same thing it did ten or more years ago. If I was with a guy and he went to go study in another country or got a foreign job transfer or something, I'd be seriously heartbroken if he said he wanted to break up. Not only am I dealing with him having to leave to go hundreds/thousands of miles away, I know I'll taunt myself wondering if he's going to find someone new. I'd rather invest time in a LD relationship, because even though there is the risk of my boy finding someone new, at least if we're still together there is some hope/something to clutch onto that might lessen the chance of that happening. I'm biased though, because pretty much everyone in my family has been in some kind of long distance relationship at some point. My mom was in a LD relationship for 12 months before she just went to the states one day, decided she loved my dad so much she wasn't coming back, and so just got married there and then. My cousin's wife is Polish so they struggled with distance/trust issues until she moved to be with him, and my other cousin went to go study in Germany for a little while during college; thus leaving her BF for 12 months (and as far as I know, neither cheated on the other during that time or had their head turned by somebody else). And besides, what's love without a little heartache? ;)

Do you mean Haneda (which is very near Tokyo) or Narita (which is the international airport about 1 hour east of Tokyo)
Either way, the train is probably the quickest and most reliable

Probably, you had better take N'EX(Narita Express) train.
Take local train (Keikyu train) from Shioiri station (Near base I think) to Yokohama.
Then get a ticket to Narita airport.
