It's a north England saying, generally an exclamation of surprise, disbelief or in recognition of something amazing. The 'ecky comes from 'eck (heck), which is a bastardisation - or euphamism - of "hell". Where the thump comes in exactly, I'm not sure. My best guess is an onamatopiaic partner for "hells bells!"

People do actually use it - I ve just heard a Bolton woman on the Antiques roadshow say "Ecky thump" when told that her glass paperweight was worth up to £3,000.

Have you EVER been as bored as you are now???
Did you know a man actually died laughing at the particular episode of the Goodies you are thinking of? He was watching in Glasgow when the bagpiper came on and tried to scare Bill Oddie who then whapped him (the bagpiper) with the black pudding (ecky thump) at which point he (the viewer) had a heart attack and died.
