It depends on the situation.
- it may be sent to a museum for preparation. I know this happened with one local elephant.
- often, they are just buried. Most zoos have a place that they can bulldoze out holes to bury carcasses.
- sometimes they are used on-site for meat- big cat food, etc. (This assumes the zoo has a big enough kitchen, and the elephant was not diseased)
- in some cases, the zoo has a contract with local plants that render bodies and use them for various things- skins, animal feed, gelatins, bone meal, etc.
Whenever possible, the zoo will use the animal in a way that is respectful of the natural order of life- the Lion King's 'Circle of Life', but dead big animals present many logistical problems that make some options nearly impossible.

It all depends on the zoo. If they contracted with a active Indian Reservation, they would probably use the tusks, teeth and skins to make jewelry or other things. Or if they contracted with certain ethnic restaurants, the restaurants would use the meats to prepare ethnic foods with. Or if they didn't contract with anyone they probably have it cremated and burried.
