The returns are flex. I unhooked all the runs that had water and drained them, leaving it unhooked to dry. I'm concerned about mold in the future. Should I replace it all at my expense?

I honestly don't think you have anything to worry about. Just let them dry out. Mold usually occurs where there is a moisture problem. What you explained was a one time thing, not a recurring problem that would assist in mold growth. Also, mold needs organic material to feed on. This is new (metal or poly?) flex pipe, hardly the environment to promote mold.
You have to remember that, all the thousands of houses being framed across the US everyday, get rained on during the construction period. All the wood framing, much more susceptible to mold than metal or plastic, get thoroughly drenched, dry out and never becomes a problem, because once it dries out, there is no more moisture problem.

Depends on how long the water has been accumulating in there and whether or not any of the flex is torn or otherwise damaged. If the flex is in good shape and the body or it's insulation hasn't been weakend, let it dry out and complete the hookup. Make sure no standing water is trapped inside it, or there might be an accumulation of mold in there soon. If it has been a while due to weather since you've been able to get back to the problem, yes replace it. Mold will spread like wildfire after a few days and ruin the inner surface, not to mention what it would do to the people's health and interior walls once it got airborne in the system and settled or was breathed.

Lose that rotten flex and use standard pipe. Use flex for vent runs only. Less problems in the future.
