Also, check Bios settings to insure that you boot from the selected drive.

You could try pulling the secondary drive to ensure that the mboard understands which drive is the master.. This is a pretty common problem with some wd drives, They can get confused when they are on cable select, Verify your jumpers, make sure the drive you want to boot is set as master, and other is slave, You may also want to look closely at the jumper diagram, Its easy to get the pins confused when there are more places to put the jumper than settings for the drive.. I know thats messed me up before..
Also make sure you have the cable the right direction, The red line should be on side right by the drive's power cable.. Not on the opposite side.

As previous posters have suggested, you need to check the jumpers on your hard drives. Also, you should be able to select the boot drive by going into your BIOS and selecting it there.

Did you re-set jumper pins proper position? From master to slave and slave to mater.

follow these instructions
1.set largest drive to master(looking at jumper settings it will normally look like this I:::
2.set other to slave,will look like this :I::
3.the cable end with the connectors closest ,then put opposite end into ide2 on motherboard ,then connect the next connector to slave and the end connector to master
then connect your 2 white power plugs
look at diagram 1
1 {:::::::::::} motherboard ..ide2
///////////
///////////
///////////
///////////
{:::::::::::} slave hard drive
///////////
///////////
///////////
{:::::::::::} master hard drive
this is basically the formation of your cables within your case
finally on boot up press del and enter setup and go into cmos and where it says master and slave ,set them to auto and press esc and then save and exit setup
this should fix your drives and you should boot up as normal

After changing the cable, check the jumper. If you're not sure for the position, just put it on "cable select" position.
