By zero carbon I gather you mean zero or negative carbon dioxide emission balance.
Fairly simple: use an energy source that does not depend on burning up fossile fuels. Wind energy can only be supplemental. Water energy, solar energy, geothermal energy all are possible sources. Biogas could supplement, too. Climate control using layered greenhouse structures (and using excess heat for e.g. water de-salting) could help save energy.
Use metals you can win from electrolysis of oxides rather than steel (which will produce lots of CO2), such as titanium, aluminium or magnesium. Avoid concrete (again, production causes CO2 emissions).
Provide lots of energy and space for photosynthesis complexes to cycle the air through. Use the biomass for food, fuel, and to produce carbon fibre (to build with, and to withdraw carbon).
The entire complex might look like a greenhouse complex - lots of glass structures with artificial biotopes below. The various sections of the complex might well be sealed against one another, with all the air being cycled through photosynthesis complexes like for a spaceship or space station.
Transport within such a place ought to be mainly underground or stilt train railway. Magnetic floaters like the German Transrapid wouldn't save on energy for short-range transport. Envision individually owned or public passenger modules that can be connected to automotive engines on the city borders.
