I would agree that part of the reason is lipstick, but would not be surprised if it was partly because of germs also. I also think that a side of the lips kiss is less intimate than a full smooch which most people reserve for, well, more intimate situations.

I'm Hispanic and we do that all the time when we greet family, friends and close people to them... it's more personal than a regular hug or handshake... and we do it from the side of the mouth so we don't actually put our mouths on the other person's face, as some people may not be comfortable with a mouth kiss at all. Also, you don't want to be rude and get slop or makeup on the other person either.

It's a European custom brought to the U.S. and particularly used by high society. A little less intimate than a hug, but better than a handshake.
