It's listed as an acronym for probably, but it does not follow the rules of an acronym either.

It bothers me as well, and this would not be a dictionary on my shelf or on my children's desk.

I've never even once heard the word "probably" spoken as "prolly." I've heard it pronounced "probly" all the time, and even pronounced it that way myself until Mr. Tinsley in 9th grade corrected me rather sternly.

Prolly a few years ago when the dictionaries "slacked" their standards.

Irregardless, the word "prolly" is with us and will "prolly" remain.
