The bubbles actually draw water from the lower depths to the top, the stale water (with less oxygen) get a chance to refresh the oxygen from the air. This water movement is good for the fish too.

Yes it is fine to leave it on over night, it doesn't help clean the water but it does help provide oxygen. Also the warmer the water the less oxygen it holds so its important to add more oxygen.
