There were Black Hebrews (African-Hebrews), there were also Black Egyptians (African-Egyptians), just as there are Black Americans (African-Americans).

What happened was in biblical times "sin" ran rampant throughout ancient civilization. Blacks knew (as they do now) that God created them, but they chose to worship "idols".

Our creator pointedly said: "Thou shalt have no other gods before Me."

But did His Creation listen?? Nooooo...so:

Deuteronomy 30:19

"This day I call heaven and earth as witnesses against you that I have set before you life and death, blessings and curses. Now choose life, so that you and your children may live."

Consequently a no-brainer test was failed and sin prevailed...ergo -

I Peter 1:23
Being born again, not of corruptible seed, but of incorruptible, by the word of God, which liveth and abideth for ever.

First of all, Blacks didn't have a flourishing civilization thousands of years ago in Ancient Egypt, Egyptians did, and Egyptians are African.

Second, all civilizations either fall prey to self destruction at some point, or failure to advance technologically. Egypt has failed to ascend technologically because they haven't developed any major advances within the last hundred years.

I've heard & read a similar claim by members of some Black group* in Chicago that traces their lineage back to the Pharaohs.
And then there was the Russian mystic, Gurdjieff, who spoke of an anciet "Christianity" that was practiced in Central Africa well before the birth of Jesus.

As to your question, "what happened," there was a similar question several days ago in the Philosophy catagory of Y!QA that is now Resolved and which you probably can still look up.

Tell me, where did you hear about this? What was your source?

Then the Romans came to town and conquered them, just like they did everywhere else.
