Square footage of a building costs money. To build, heat, cool, maintain. Bigger rest rooms mean more cost in building and maintaining the building. Which means the kitchen, dining room, etc. can't be as large. Which means it might cut into your profits. There are certain codes about how much restroom space businesses must provide. But think about it, it costs the business money to build & upkeep that space.

It's a mandate sent out by Serpentor to all of his loyal minions at Waffle house: "Thee shall have no bathrooms big enough to accomodate more than one person! This I COMMAND!" Cobra Commander was not in favor of this decision. He know bathrooms are a great place to hold secret spy meetings, and plan attacks.

It lowers their operating costs, therefore increasing profits. Most people won't avoid a restaurant due to small, unisex restrooms, so there isn't a negative impact on sales and the cost are reduced.
