Yes, this is a perfectly reasonable scenario.

Consider a car driving normally. The car's velocity is in the forward direction. If you step on the throttle, the car will accelerate forward. However, if you press the brake pedal, the car will accelerate backwards. Its velocity will still be in the forward direction.

Any object that is moving, but slowing down, has an acceleration in the opposite direction of its velocity.

by definition anything slowing down has acceleration opposite to the direction of velocity.
if you throw something up, acceleration due to gravity is downwards. the object slows from its initial velocity and starts to come down again.
