How about a really cute bag from Coach or Chanel. You can never have enough of those.
Or a key ring from Tiffany's! They're amazing. I have them on all my car rings. It's stylish and helps you keep track of your keys better.
If you want to do a laptop bag go for the Luis Vuitton one. It's really great.
You may even consider a day at the local spa. Everyone loves that and especially after graduation, all the stress leading up to it... it's so nice to just take a day and relax at the spa. Depending on how high end the spa is it's going to depend. But a half day that may include swedish hot stone massage, facial and pedicure plus lunch may be around 200-250.

Okay don't know what a lot of $$ is to you so here are some ideas - you'll have to decide if its too much:
Keeping in mind its a lot of work to get her MBA - she probably needs some relaxation so...use your frequent flyer miles to purchase a weekend getaway for the 2 of them or get her a spa gift certificate.
A gift certificate to a major department store will help her when purchasing work clothes.
Purchase resume service for her. Thats one of the most stressful things ever - to put together a resume. She should have a pro do it.
A membership to a nationwide fitness club if she doesn't already have one. Keep your eyes open for specials.
A nice bottle of champagne to celebrate. Put this with a couple wine glasses.

Your idea for a card case or luggage or laptop cases are great for an MBA Graduate...if you want to go big ticket maybe a laptop or expensive pen or watch.

Here's something creative that will be appreciated and you will have fun doing:
Make up a crossword puzzle and have all the hints be personal inside moments and jokes that only you two would know about. Put it on a poster board and add some clipart and some pictures to it!
The crossword puzzle could be time consuming and a bit frustrating ... you could do the same idea with a WORDSEARCH or WORDFIND puzzle.
Put your computer skills to work! Use Excel, get clipart from Yahoo Images Search, copy them, and reformat them, use a gluestick to put on posterboard.
Use graph paper, and pictures from magazines if you are not as good on the computer, and it will give it a homemade feeling.

Ok I'm really cheesy and corny with my gifts.
How about a Personalized Photo Album
And say something like " To record the start your successful life "
"Congrats, Mom and Dad" LOL.. That part might be pushing it though.
Things Remembered website has photoalbum for like 20 or 30 dollars and to monogram it is like an extra $15.

what about a nice pen ( Sorry, I don't know of any brands), or a nice watch (Bolova, Omega, Seiko)? A Visa gift card is always nice to get too.
If he's 'serious' about her in a relationship sort of way, why not spend a little extra money on her graduation gift? (unless you can't afford it at the moment)
