Though the first European country to set up a colony in Malaysia was Portugal, ultimately it was the British who had the most influence on the Malaysian government. Until 1957, the Malaysian government was basically under the control of the British "advisors" - which means that even if Malay was the cultural language, all official matters were conducted in English. Another consideration is that Malaysia's population is composed of many ethnic groups and many non-Malays (e.g. the Chinese and the Indians) speak English as a first language.

Quote from the wiki page:
"... Many Chinese in Malaysia also speak English as a first language. ... Many middle to upper-middle class Indians in Malaysia also speak English as a first language. A larger number [of Indians] were also part of the forced migrations from India by the British during colonial times to work in the plantation industry."
