Probably its just that its the 'brain' that reacts to stimuli. "Staring at bright light is bad" says the brain and makes you stare away. This it measures by the intensity of light it has perceived. Since one eye is closed, there is only half intensity and maybe that's why we don't feel the 'pinch'.

One of the many 'flaws' of the brain when it comes to vision :)

You will only have one eye if you do that. Don't stare at the sun. So says The Don't Stare At The Sun Badger.

you probably shouldn't be staring into the sun with either one of your eyes. Your eyes need to be protected as much as the rest of your body from the sun, if you bother to wear sunscreen, then put on a pair of sunglasses, you don't want to end up with eye cancer.
