Quicktime should be able to run mpeg4 files natively. I know quicktime is the best way to run the videos I've formated for ipod. You can just find the file, right click it and select "open with..."

If you were to convert it to quicktime it would no longer be an mpeg4 but would instead be a ".mov" file.

EDIT: You can also use quicktime to run videos and movies downloaded from iTunes. Unfortunately these movies are protected so they can't be exported.

You can't, the ipod files are protected so you can't convert them in any way. Unless they're unprotected, even then, I can't help you.
