It will be great if you could tell what physiological function you're talking about. Almost every function involves one or more organic compounds. Well, there can be the following ways in which any organic moiety can react:
1. break up to smaller molecules - e.g.: glucose turning into carbon dioxide and water - this is what gives you energy after you take food.
2. Take up smaller functional groups: e.g. ADP -> ATP.

Like this, if you can specify the physiological function, we can as well predict what organic compound is involved and what kind of change takes place.

Usually a small organic compound binds to a receptor of some type. The organic compound-receptor complex then causes a conformational change some distance away that effects enzyme activity. Many times the enzyme activity changes lead to a changed level in Cyclic AMP or changes in transcription in DNA (steroids).

Examples are neurotransmitters like acetylcholine or dopamine, hormones T3 and T4 for thyroid activity, and steroids like prednisone.
