i dont think it was misato that killed koji what happened was koji had ikari's right hand man kidnaped kind of and then koji asked him about the whole eva project and what ever other secrets their where and then he let him go and koji got death pennalty and misato was heart broken.

Misato didn't kill him. The Seele had him killed for betraying them.

do you mean Kaji if you do then Misato didn't kill him. Nerv did because he abducted commander fuyutsuki. Kaji was shot that is how he died.
